The Can't-Miss Issues, in a Sharon Carter Fan's Opinion
First, let's start with the issues Marvel itself feels are essential, according to the Captain America: Sharon Carter collection:
TALES OF SUSPENSE (1959) 75-76, 85
These are Sharon's first-ever issues, where Steve interferes with her mission and she has to outwit both him and Batroc at the risk of her own life. Batroc later helps Sharon and Steve reunite.
CAPTAIN AMERICA: SENTINEL OF LIBERTY (1998) 1
Originally, Steve and Sharon found out each other's name when he proposed on their first date, and she turned him down because she thought he was moving too fast. Mark Waid retcons this and incorporates them learning each other's names into a dangerous mission where Steve is given an order that may destroy him. Bonus, since a large part of the story is told in flashback, we get to see Sharon as SHIELD's first ever female director in the "present."
CAPTAIN AMERICA (2004) 16-17
Bucky is alive but is on the run, and Sharon lets Steve tag along on a mission where there are reports of Bucky having been in the area. While investigating, they find a HYDRA cell. This is also the comic where Sharon and Steve officially get back together for the first time since the seventies, though they've danced around it since the nineties.
CAPTAIN AMERICA AND THE SECRET AVENGERS (2011) 1
Sharon and Natasha team up to save a girl who, like Natasha, was taken as a child and turned into an assassin. Can the legendary Black Widow and her mom save the day? Can you keep a dog in the trunk?
AGE OF HEROES (2010) 3
Victoria Hand, Maria Hill, and Sharon get together to decide which Avengers teams (Victoria hands the New Avengers, Maria the regular Avengers) handle what. They're attacked by Crusher Creel, and Victoria has a cold.

Steve has a habit of crashing Sharon's missions because he's worried about her, and it's not always to Sharon's advantage. However, she and SHIELD learn to utilize Steve's concern for her well-being, and here, we see her outsmart friends and foes alike to get information for SHIELD.
CAPTAIN AMERICA V5 (2004) 40
Sharon is pregnant with Steve's baby. She's found out that she shot him while brainwashed, and the Skull, Zola, and Faustus have captured her and found out she's pregnant. They want to use the baby for their own ends, and they have some sort of plan for Sharon, too. She has one last chance to escape and save her baby, a child she'll protect at all costs, even if it means she'll lose everything all over again.
SECRET AVENGERS (2011) 18
Steve, Sharon, and Shang-Chi enter the multiverse to stop the Shadow Council from mining transmatter. Sharon uses the Satan Claw. Shang-Chi doesn't need it. Steve is also there.
